I'll probably do something more with Blender today, but I just wanted to share with you my great accomplishment: the finished oxygen atom! :P
In the end I just duplicated the mirrored electron from the first shell, moved the duplicate to the second shell, duplicated the new electron a couple of times more and rotated the duplicates to the appropriate places. This actually worked out really nicely as I didn't need any extra empties like I initially thought I'd need. When the objects are mirrored their center is right there in the middle of the atom's core. So I just need to rotate the center and the electrons move nicely on their shells.
I know it's not much but I'm a bit proud of this animation. It actually moves and it represents something more than a cube. Now I feel more confident to move on :)
